Rear 1/4 window

Anyone ever mess with a rear 1/4 window and regulator. I'm having a heck of a time getting my drivers side 1/4 to adjust right. I've gone step by step with the manual and end up the same way every time, about an inch out of whack to the inside of the door window. It doesn't want to clear the rubber seal all the way.

What year and type of car are you working on?
