Trying to get the weather stripping on the roof rails to seal correctly with the door window and having a rough time. It's almost like there was something between the body and the roof rail track to bring it down closer to the windows. Door seems to be in correct position same for the window but doesn't seal correctly like the window needs to come up more which it can't or the track needs to come down more or I just need different weather stripping. Any suggestions or anyone else run into this problem? Properly installed pics are greatly appreciated

1/8 to a 1/4 roughly. That's why I'm wondering if there's a foam weather stripping or something else between the track and body that would lower it slightly.

Nothing that thick, there is something though. Some use dum dum sealer or something like that. Need some sort of gasket between there so you don't get any water inside coming between the body and that roof rail.

There is a white foam gasket that goes between the body and roof rail trim

There is foam gasket material between the rail and the body. When I put my Barracuda back together, I first scraped off the old stuff from the rail, and then just went to Lowes and got a roll of foam peel and stick window weatherstrip. It was about 1" wide and the foam was about 1/4 inch thick. It worked great, and it was cheap. Also, if your roof rail gaskets are old and compressed to the point where they are thin, that won't help. Even with the new foam peel and stick gasket material, you might need to buy new roof rail gaskets.

I pulled the original gaskets off my currant 68 fastback, there were no gaskets between the weather strip and body. getting these things lined up is a *****. I remember my new 68 form S fastback leaked like a ***** when brand new !! do the best you can and keep it out of the rain !! LOL

The foam gasket is between the body and chrome rail the weatherstrip attaches to

You didn't say new or used seals. I wouldn't adjust anything to old used/collapsed seals, worn door hinges, etc...
I've taken this area apart only once and that was our 1st 67 notchback a lot of years ago. I don't recall there being anything between. Screwed in metal to metal. ( OK I took this apart on my current 67 notch also and more recently. Nothing found between there either but this car was repainted in 1992 so mine aren't the first hands on ).
If you are working with new seals, There may be more adjustment that you haven't discovered.
There are bumpers ( angle pieces with rubber band like wrapped around ) that limit travel. There is also a eccentric/cam like limiter on the regulator but I think that one limits only downward travel.
The glass shouldn't roll up and burrow into the rubber, the door wouldn't open. The glass should press against the rubber. And there's several ways to adjust that too ( latch post depth is easiest ).
At some point in track and glass angle adjustment the glass will get difficult to operate/roll up and down. good luck with it.

Could you post pics so I have some kind of reference

They are new just don't seem to be a nice fit imo but thank you for the information I'll definitely take a look at that when I get time

All I can say is that I was the second owner of my 1969 (I've had it foe about 27 years now), so I assume that if there was a foam gasket between the body and the rail, it was there since the beginning. Trust me when I say that new roof rail gaskets and a foam peel and stick gasket between the body and the rail will fix your problem. Period!

Thank you for the information! Could I trouble you with a few up close pics to compare to? They weren't on when I got the car and there isn't one around me to go check out
