Here is how I isolated the newly built Mopar HEI ignition and E-coil for my '89 Truck.
Keeping it separate from all of the old factory wiring.
Green wire [bottom terminal] power out full 12 volts to HEI ignition.
Knotted blue wire [top] is full 12 volts incoming, from battery.

4mulas- I re-read your post, missed the part about you making that system yourself, as I was pretty much looking at the photos. Thanks for the idea, I may tear into the back and see if there's room for something like that.
I diagnosed it by:
1-Loud ticking noise from drivers side
2-rough running
3-power loss
4-compression test showing 60psi on that cylinder, only improving to 65 with a wet test, while all the rest are 115-120psi
5-valve marks on the piston top
6-backfire through carb on acceleration
7-burning oil...

Would be good to isolate your MSD wiring layout from the factory wiring.
Like use a Relay to power full 12 volts "from the battery" (with fuse) triggered by factory switched ignition wire.
Want to check the Alternator output volts and battery voltage with the engine running when you are...
