Just swapped in a good running 340 with a 4speed into a 65 dart. Initally had trouble because when the clutch pedal was pressed made a really loud sound . Changed the clutch , it was used anyways ( I was trying to be cheap) and now when i pressed the pedal in without the motor runnig I hear a clunk. I get underneath have my daughter press the pedal down and the flyheel moved towards the engine when the clutch is depressed. So I am guessing the motor has a bad thrust bearing?

I believe so.

Grab onto the harmonic balancer pully and push/pull and check for movement should almost none. If your getting noticeable movement you can change the thrust bearing
without removing the engine.

‘how do you change the thrust main bearing without pulling a motor?

Oh man does it have major movement - oh well off the engine builder it goes.

You can use a big screwdriver at each end to pry the crank in and out. I don't think you can replace it in the car, but pulling the motor is not a big deal. The mains on my 340 were fine besides the thrust. Something goofy (bad flexplate?) causing the torque converter to ride the back of the crank and now I'm out of spec.

I built a 360 years ago. PO had used NOS on the motor. I never checked or looked at the crank, something I never do. Anyway machine shop didn't catch it either. First time I ran it and put the timing light on it, the damper moved in and out under throttle. Turns out bearings were fine, crank was wiped out. So don't just assume you can change the bearing, because if the crank is bad, bearing won't fix the problem.

If its moving that much , ir crank thrust surface is probly toast too !

Remove steering linkage to drop pan, may have to lift engine a little to wiggle pan around K frame, pump out ,windage tray, then thrust cap and roll new thrust bearing in rotating engine. Remove spark plugs so it turns over easy. I have done this on my back by myself in sub freezing temperature . I would first evaluate the engines condition first to see if it needs a rebuild, this way decide if it would be better to just
pull it out.
