what is the correct material to use
between the inner fender and the under side of the fender
where they bolt together.
putting the fenders back on soon

Are you talking about the upper edge of the inner fender apron where the fender bolts down? If so I used a thin foam weather strip tape, they also make a clear protective film in rolls you can cut and apply to not scratch the inner fender area.
 
im wondering the same thing! id like to use what the factory used..it was a thick gooey/puddy-like substance that didn't harden. maybe the resto guys would know..
 
The factory used seam sealer - before the body was painted.
