how to align?

You talking about a neutral balance clutch flywheel? (As opposed to flex plate?) There used to be a diagram floating around the www that showed how to drill the weight holes. I'd be concerned as to "how accurate" a person can actually get that

There's a chart somewhere.
I looked at it and figured it was sort of sketchy since it shows holes but doesn't give a depth or bottom configuration.
 
If I buy a 360 and want to attach an external balanced car flywheel, how do I figure out the correct attachment/mounting configuration (I guess out six choices?) ?

The flywheel will only bolt on correctly one way for, all six bolts to line up

No sir. I have an EXTERNAL Balanced flywheel. I just did not want to line it up incorrectly, mount the trans to the engine, and find out later, & have to pull everything out again.
 
The flywheel will only bolt on correctly one way for, all six bolts to line up

Burch is right,.... It should only bolt on in one location. If you look at the drawing in post #2, and look at the six mounting holes, you'll notice that 2 of them are offset, making them only line up in one position. I have the same thing on my 400 in my Barracuda. It would only mount on in one position.
 
To the OP.......It sounds as though you have the engine out of the car, you could have just hefted the FW up into place on the back of the engine and attempted to bolt it up, you had a 1 in 6 chance to get it the first time, had it NOT lined up you then had the opportunity to keep trying till you did get it right and LEARN something on your own, some times there is no greater satisfaction.

A tip for when you torque up the flywheel bolts.....so that you are not chasing the flywheel as it turns as you try to tighten the bolts, slip a pin punch, screw driver(round shank), bolt, thru one of the pressure plate mounting bolt holes so it will come to rest against the block from the under side and not allow the FW to turn
