So I took the old rear end and suspension out. Put in an 8 3/4 with super stock springs and new Mancini spring brackets and 2" lowering blocks.
Wheel is like 1/4" to the front of the wheel well. The other side is a little better... maybe 1/2" to the front wheel well.
How do I go about moving that back into place in the wheel well?

Use the proper offset wheels (rims) You need more positive offset. I would also recheck the driveshaft length now.

Right. Yah....I'm getting the rear end narrowed.
Im talking about moving the wheel further to the back of the car.
 
I have seen some spring pads on rear end housings that have 3 holes... one in the center that would be the one that fits on the locator pin that goes thru the leaf spring. But, if your pads have the other holes, you may be able to move the housing back and use the front hole. If that moves your axle too far back, you can drill another hole in between those two.
 
You can use spacers in the front spring Hanger's to move it back, my brother had that problem with a scamp once.
 
Mitch is right, my friend used a 3/8" solid plate between the front spring hanger and the body, worked great.
