So I ordered a TCI built small block 727 and I planned on mounting it to a 2001 5.9 magnum. Problem is none of the bell housing bolts are matching up. Is there something I missed?

How long ago did you buy it? I'd hope they'll make it right.
Drivers side at the back corner of rhe pan rail should have the TCI part number.

Well shipping was free but I paid almost 2k for the full transmission package

Update the company will be doing a 1 for 1 swap to get me the right transmission. I just have to bite the bullet on getting it to them.
That is BS. You didn't screw up they did.
If they shipped you the wrong transmission, it's on them to absorb the return freight charges. If you can't get the correct answer from whomever you deal with, ask to speak with the highest ranking person there. If he/she can't make it right, tell them you will take to social media & spread the word as to how they screwed up. BUT, if you "ordered" the wrong transmission, it's going to be on you to foot the return. Just make sure everything is correct on your end before raising HELL with them.
