I had the hood off for about a year. When I replaced it, I put on new rubber pads. Now when I close it the rear of the hood at the cowl pops up. I have to manually push it down for it so sit flush. I removed one of the rubber stops. What adjustment is needed to fix this. I am certain that it is in the same place on the bolt holes. any help appreciated. After pushing it down at the cowl, it stays down.

New side hood rubbers are probably not allowing hood to "settle in" to position. Old rubbers are now "V" notched over time. Some adjustment/modification may be needed.

you changed things so things are going to change, just because the hood is set in the bolt holes exactly as before doesn't mean it's right now, some additional adjustment may be needed

That was so clear, it sounded like a politician.

Sounds like you have the hood set to the previous bolt holes position with *old* rubber stops... Now you need to find new bolt hole positions with new rubber stops

My brain says to try with the rear bolts lower and the front bolts higher. Sound right?

If you open the hood and push up on it the back bolts that are slipping will let it slip in the direction you want. Then make sure you tighthen the bolts. Don't strip them. Then slowly close the hood but watch the back and make sure it didn't go down too far. You don't want the hood lower than the cowl or it will bind. I'll have to assume your hood to fender lines are good. That's how I adjust mine by myself. If that doesn't help you'll have to loosen all four hood bolts some and have someone hold hood up while you pull the back of the hood down. Let me know how you make out.
Good Luck.

My hood on my Barracuda sat like that for years after I changed the motor. I sold the car and just before the transporter picked it up I made this very adjustment. It sat perfectly after that making me wonder why I didn’t do it years before that.

How long was the hood off?

I had a car sit for about a year with the hood off and the hinges "up" that did the same as yours when I put the hood back on. I lubed all the pivot points of the hinges and it solved the problem. I don't know if the hinges got a little rusty or just took a set from sitting with no weight on them.
