Main cap bearing

Hi guys,
I'm swapping a 440 in my 360 Duster and changing all the seals and gaskets. And of course, while trying to take out the rear main seal it came out in pieces- the old rope seal. I removed the crankshaft tonight and noticed the 1 and 2 caps were switched and that the notches in the connecting rod bearings didn't line up either. Is this a problem, should I be worried about putting it back together that way? Did it come from the factory that way, or did someone tear it apart before me and put it together wrong?
