So, when I took apart my 68 clutch sure grip housing I totally forgot to mark the orientation which the case halves came apart. How big of a deal is this? What actions do I have to take now?

Aren't the bolts spaced so that it will only bolt one way?
 
I may be wrong, but I think it can bolt together one of two ways, correctly, and 180 degrees out.
I'm not 100% sure myself, as right now, cone types are all I have. I haven't built a clutch type in a bit, and I cannot remember.
 
I've just been out tinkering with it in the garage, after carefully inspecting the case halves for witness marks and fitment, of the 2 positions it can go together, only one feels "natural", where things fit together smoothly free of binding. In this orientation the bolts spin in freely also, where in the other position they feel tighter.

It now has punch marks on the case halves for future reference. That one made me feel as good as locking the keys in the house! You realize instantly after you screw it up!

I believe it would work either way, but it's good you figured it out.
 
You're probably good, but you might want to make sure the adjusters turn freely as well.
 
I have matched the " hone" marks of cap to the mated half, of main and rod bearings.
Should be able to do same with the diff , they are honed in a similar manner .
