Yes. Otherwise they can leak. Also the 2 that hold the power steering pump bracket onto the timing cover are in the water jacket. They can leak as well
I would remove the wiring, and go through it. Mend it, re wrap it etc. Everything you can remove or easily mask off will help make the paint work much better. I have heard of people wrapping their brake lines in aluminum foil to mask them off.
