If you don't have the ability to do a repair it'll probably be just fine. If you can though, cut the ear off the dead engine, do a matching cut on the new engine and weld the ear on. Easy repair if you have access to the tools.

So I'm going from manual to auto on the '65 Valiant. Can I just pull the two pedals and install the proper brake pedal for the automatic in place of the previous pedal, or does the entire pedal assembly need to be swapped out? I hope that made sense. TIA!

Why would you do that though, some sort of religious reasons not to use a valve? For $15 I would think it would be worth it to have on/off capability when wanted, not stress the heater core by constantly pushing and pulling hoses on and off, and losing coolant which is pricey in of itself.
