67 Barracuda Fast Back Side windows

I am looking for help to try to line up my side windows, I removed the two rear ones years ago and have since re installed after replacing quarters but they don't line up now, when I roll them up they seem to point inwards at the top and hit the weather strip when I wind them up. I have tried to adjust the bottom track and the two top adjustment but it does not seen to work. ( any idea what each one does)
Does the rear windows go into the weather strip then the door window goes over ?

Any help or info would be great ??
