I noticed at one point the TQ was rubbing up against the pump. What could have caused this? Also I'm still trying to figure out the vibration I had before I put the rebuilt engine back in. I'm thinking the TQ is part of the problem

Did you lock-tite the bolts? I miss that before. They only back out so far and make a lot of noise. So probably not that. Maybe starting with a new flex plate. Just a cheap place to start if you have the trans out. They don't cost much and if you think about what they do and the strain that is put in it. It is cheap insurance. I had a mark on my pump last year and could not find a reason. Put die spotting blue on it spun it and found nothing. Good luck.

Thanks. I believe I have found the problem. When the TQ is seated all the way in the tranny it wobbles around in the pump and is not snug. It will move side to side and up and down. I believe it should not be able to do that
