    My first thought was the neutral safety switch is loose and not moving the necessary amount or not grounding consistently. You could bypass the NSS for a few days/weeks, see if the problem goes away. Just remember the car will start without depressing the clutch :)

    Check the ground on the passenger side rear bulb. For a quick test, you can run a temporary ground wire from the bulb socket to a good ground, then see if the trouble goes away.

    Rattling sound between engine and trans

    Check your tranny inspection cover/dust shield, ensure it's tight as well as not hitting anything inside the tranny. Make sure your exhaust system is tight, including the hangers. Check the heat-riser on the passenger side manifold.

    With any luck it's a bad bushing and the new one will fix your clearance issue. While you're waiting for it to arrive, I'd take a few more dimensions. Check the bushing in a few places around the ID, 12:00 to 6:00, 2:00 to 8:00, 4:00 to 10:00, etc.. You're looking for out of round. Do the same...

    I believe there's an oil hole in that bushing that needs to line up with a recess in the top of the housing. Is it oriented correctly?

    Something looks funky with those measurements. The yoke is .015 larger than the bore in the bushing? You wouldn't be able to get the yoke in/out with those dimensions.

    When was your last oil change? If you can't locate it with the scope from up top, before you pull the intake you could drain the oil pan and run a scope up thru the oil drain hole. You wouldn't be out much time if you don't find it down there. I'm inclined to think it's higher up in the engine...

    If you haven't done so yet, check the top of the tranny. Get under the car and use a mirror if needed. Make sure it's not hanging off the speedo cable, tranny linkage, exhaust, etc..

    Used 360 main bearings evaluation

    Do you have access to a bearing mic? (I think technically it's called a round anvil mic, but I always heard them referred to as a bearing mic or tubing mic.) You can measure the bearing thickness at various locations. It would give you some peace of mind if you had the numbers.
