Rear window rust problem

So I took my Swinger in to have a new gasket put in around my rear window because it was apparent that it was leaking on to the package tray area for years. My glass guy took out the glass and informed me that I would need some body work first. A few of the small studs that the clips mount to were pulled away from the body (see pics below) leaving holes. I have a friend that runs a body shop and I am taking it to him this week. He will probably have good ideas on what to do but I wanted to post here and see if anyone had some good ideas or have had this problem before and have good advice. This car is pretty much rust free except here which was disappointing. Thanks for any comments you might have.

That area will need to be rebuilt. This is done by cutting and welding.

Expect a fairly expensive repair.
