what holds it.. looks like one bolt under rubber and it just slides off the bottom stud? like to know before I start. Also the door window glass flops around. What holds it in the front channel of the vent window housing. Whatever it is I'm missing. Any pictures/diagrams would be great.
 
A-frame. One bolt and one nut (an adjuster) on the front. One phillips screw or Allen through that little hole. One nut at the bottom of channel (also an adjustment). Window glass is held to A-frame by two plastic pins in the glass, sounds like yours are broken. You may need to remove top door glass stop, regulator, rear door glass channel. When you get it all removed you can lay it all out and see what is needed. Good luck.

There is a bolt under the rubber on the front for jam and there is a clamping set screw that you access from the door window molding on the inside. Look just below the wing window and you can see where the clamping screw can be accessed. Here are two pictures of the removed frame.

What holds the door glass in the channel is called "glass channel run". It's kit of plastic guides and felt flocked channel. Mopar part number 02932230.
You'll have to pull the large glass too for proper install.
We'll sometimes break another piece that isn't in the kit, like the plastic fastener that attaches large glass to regulator. Good luck with it.
