So I have come to the conclusion that all Vinyl tops are crimes against humanity. I've just started to take off the vinyl by the rear window, and at every pin there is now a gaping hole of rust. So, I'm not a very good fabricrator of these kind of things and the rear window bottom track is shot as well. How did you guys do it? Take it to a body shop? How much $ if you did? Thanks!

Best route is weld in a section from a solid donor car.
 
I'm looking for a donor at the moment but if I can't find one, then how would I go about fixing it? Hopefully I can go and find one but if not, I have to go the hard route.
 

Another option would be to patch in pieces if you have enough solid metal. Yet one more (low budget) option is to blast the area free of rust then glass it in, add some bondo to smooth it out then put a new vinyl top over it. I know - I know! But it's been done successfully. Not recommended, but it is an option.
