I think I screwed up. I bought a disc caliper from rock auto (seems these are handed). When I took off the old caliper I noticed that the bleeder valve and brake line tying it together where wrong. So these are handed.. Is the reason these are handed is to get the air out with the bleeder up? Does it matter?

Yup bleeder has to be up to get all the air our. I feel calipers should be replaced in a pair to prevent uneven wear or pulling.

There is a way to bleed a caliper, and or the brake system, when the bleeder screw on the caliper, isn't pointing towards the top, the hightest point in the system.
Remove the caliper from the spindle.
Hold up, or tie up the caliper with the bleeder screw pointing upwards, as high up as you can.
Insert a block of wood between all the pistons, to keep them from moving out of their bores.
Then pump away, in the bleeding procedure to get all the air out of the system.
Reinstall caliper, your done.
But still from then on, that caliper won't officially be correct for that side.
As long as you know that, then no big deal.

In many cases, where the fluid line attaches will be wrong location also. Steering to end of travel could damage that hose.
