Also possible but the wires from the gutted radio don't go anywhere so I don't think it even has speakers anymore, atleast I don't see any.

You said there was no radio, but there is a radio-like thing back there.
There is no speaker.
You have a non-connected signal light flasher rolling around under there.

Nothing else looks unusual to me. I'm sure others will notice things.

I, too, spy an extra flasher module laying in there. The blue one. It is rolling and bouncing against the plugged in Silver one and bottom of the radio cage. If the radio cage is not anchored, it could be your noise.
 
Actually, the blue one might be snapped in place on the side of the ash tray and the silver one is the culprit....
 
Trying to get a look at it right now, but it's not very accessible just from looking under the dashboard.
 
Blue one was alittle loose, grey one isn't attached at all, but they're both plugged in, I lowered the grey one below the dash so they won't collide with each other, will try and drive and see if sound still occurs
 
Just drive my usual route with the relay hanging down and didn't get the noise, could just be a coincidence as it was kind of random but so far so good
 
Drove back and no noise, question now is where/how do I actually mount this relay?
 
It's a flasher.

And if the original clip is missing, just nylon-tie or Velcro it to something that will keep it out of trouble.

If people have been messing around in there, installing and wrecking out stereos, etc., all kinds of original clips, arrangements, and routings may have been changed or eliminated, so just try to make it neat and accessible, for the next time you have to mess with it.

Because when you do a crappy job and figure, "Screw the next guy," you yourself always end up being the next guy.
