I installed my new t bars in the 66 dart this week and was adjusting the T bar bolts up to fit in the dimple in adjust arm, however I did notice one bolt sits deeper in the LCA than the other side, what's the fix?

It's not uncommon for the adjusters to be uneven.
Things like worn bar sockets, bent control arm, worn bushings, the rear socket mounts under the seat, and it's x-member strength.

Engine is the majority of the weight and its not in the center of the engine bay. Chrysler started the required drive line offset at engine where other brands had the offset most evident at 2 different lengths of rear axle.

Just set them so the car is level. These cars are not perfectly balanced to begin with so even if they’re empty it’s not unusual for them to be slightly different. And that doesn’t address anything you may have in the car - tool box, spare parts, battery relocation, etc. The rear springs affect it too, if you’ve got SS springs and set the front so it’s level you’re working against the rear leafs not being level.
